You receive the message: "Modification of objects on electrical Layers is not permitted by your current license...", because you are trying to redefine the board shape while using a SE‑type license. This variant of a Standard, Professional, or Enterprise level license, is restricted in terms of PCB layout editing on electrical layers like Top Layer, Bottom Layer, and Multi-Layer. Even though you're working on a new .PcbDoc, Altium internally treats board-shape operations as interactions with electrical layers. 

The SE (Systems Engineering) license variant

• Is intended mainly for schematic capture and system-level design, not full PCB layout editing.
• It blocks modifications to electrical layers.
